Briefings
A new benchmark, LibStructBench, was introduced to evaluate AI agents' ability to reconstruct molecular structures and workflows from sequencing protocols. Experiments revealed that while frontier agents often produce approximately correct reconstructions, they remain unreliable at exact reconstruction, especially in molecular-state representation and workflow connectivity. The study found that switching the underlying language model significantly impacted performance, whereas switching agent harnesses had no statistically significant effect. Autonomous accumulation of procedural rules showed non-monotonic validation performance without improving mean molecular-workflow scores.
Key points
- LibStructBench is a document-grounded benchmark designed to evaluate AI agents' capacity to reconstruct exact molecular structures and generation workflows from sequencing protocols.
- Frontier agents frequently produce approximately correct reconstructions but fail at exact reconstruction, particularly in molecular-state representation and workflow connectivity.
Context
This research addresses a gap in scientific-agent benchmarks that rarely assess whether agents can reconstruct the exact molecular structures and generation workflows specified by sequencing protocols, a capability critical for analyzing customized sequencing assays.
Limitations
The study was conducted on a single trajectory with no held-out molecular-workflow improvement. Autonomous accumulation of procedural rules showed non-monotonic validation performance, and additional knowledge improved oligo-family recovery in a small pilot without improving mean molecular-workflow scores.
